The School was established and inaugurated by Her Royal Highness Ashi Dechen Wangmo Wangchuck on the auspicious day of 13th May 1973.
Father Jack Coffey, a Jesuit Priest from Canada was the first Principal. The school began with just 103 students with classes ranging from UKG to III. When the school began, most of the teachers comprised of fathers, brothers and sisters of the Jesuit society. Four more fathers (Father Packedy, Father John Perry, Father Kelorine and Father William Marrinda) then succeeded as principals after father Jack Coffey until Mr. Tashi Norbu was appointed as the first national principal in 1989. Mr. Tashi Norbu after successfully endearing his sincere service for six years and then passed on the illumination torch of Punakha HSS to Mr. Thukten Jamtsho (1995-2002) and Mr. Phuntsho Drukpa (2002-2007) and Mr.Kinley Gyeltshen(2007-2011)subsequently.Presently Mr.Yesh Bdr.Ghalley is the principal.
The first batch of 17 class X students appeared for ICSE in 1981 and produced 100% result. The school was upgraded to Higher Secondary School in 1996 and in 1998, the first batch of ISC students graduated in Arts and Science streams. It was also the year the school celebrated its Silver Jubilee. To commemorate the special occasion in the history of the school, the predecessors of this school formed the Lakeythang Alumni Association (LAA) which is playing an important role in supporting the school. One such scheme is awarding of recognition certificates and other prizes to one best student and three academic toppers from class twelve.
